Folders doesn't exist after uploading (signing app package) with GS?

Can anyone tell me what Game salad means with this pop-ups?
"The folder images doesn't exist"
"The folder music doesn't exsist"
"The folder behaviors doesn't exsist"
etc.
Why are they gone? It is my old app and I had update this app many times, and didn't change it, only add some scenes.

After tis clicking away (OK button), the app is signing and I have my package, and I can publish my signing package to Apple.
BUT...can I publish this package of when I do this, the users in the app store are getting an incomplete app?

I didn't had this earlier...so I don't know what to do.
I have upload my app to GS for several times, but every time the same pop-ups...

    usually, I get those messages when I crash the program …

    nothing has happened to the project when reopened …

    right mouse-click (or [conrtol]+click) on the app … and Show Package Content … everything should be there.

    Thanks for your answer, but now I uploaded it to Apple, I see that my original app pagage of 210 MB is only 2.5MB at Apple now. So I quickly reject this binary!!!
    And yes everything is inside the app package if I show app content...I already started my mac again, but it doesn't change the problems.
    Has anyone else an idea about this problem?
