I've never used Stykz but After Effects works great for 2d animations. You can import your character and put all the limbs on separate layers and adjust the pivot points of each. It's pretty easy to set keyframes and animate a walk cycle. Plus you can create tons of special effects and graphics. It does cost quite a bit but it's worth it for animation and motion design.

I almost forgot. After Effects also has the puppet tool which adds more natural deformations to the limbs by using pins that you position and move (like a puppet). Here's some really good tutorial videos on how it works.

I definitely agree with using Stykz. I was going to suggest it and then realized that it already was suggested. My last published game used a stykz character and it looks very good.

You just go to (Edit-Make Movie) and export a .png image sequence which contains an alpha transparent background around your character and then bring it into GS, create an animate behavior and place the image sequence.
