iPhone Legacy Project with RI is targeted to 960 x 640 resolution. When I'm using crop in order for project to fill the screen of iPhone 5 it means that I'm basically using 960x541 resolution. Since iPhone 5 resolution is 1136x640 does this means that 960x541 is stretched to 1136x640 and graphics of the game is not as sharp as it should\can be?

But this is literally impossible if I don't change the graphics on the actors. For example I have a scene with one huge actor that fills the whole scene. The actor is using 960x640 resolution picture. When I do the crop an view that scene on iPhone 5. That's mean's there is not enough pixels in actor image to fill 1136 pixels horizontally for example, image is basically should be stretched to fill iPhone 5 screen. Isn't I'm right?

Yes you are right , there will be a slight decrease in the res of image, after all, you zoom in and crop the edges, it shouldn't be too noticeable though

This made me thinking that maybe the better way to prepare project for iPhone 5 is to rebuild it as an iPhone 5 project, and use crop for older devices.

Indeed, that's what I'm doing with my project right now
